I tried to reinstall MySQL from command line and recompiled apache (plus the ioncube each time!) and MySQL just would not start. I checked and just as you have it couldn't find the manager. So commented out the line and oila! MySQL working, PHP 5 compiled with ioncube and so far none of my sites have crashed. Guessed my PHP coding wasn't so bad afterall. You might want to check and see if /var/tmp exists and has the proper permissions, and if not recreate it. You might want to check why it doesn't exist as this is strange and might indicate something strange happening on your system.
